چکیده

Metal ions in protein are critical to the function, structure and stability of protein. For this reason accurate prediction of metal binding sites in protein is very important. Here, we present our study which is performed for predicting metal binding sites for histidines (HIS) and cysteines from protein sequence. Three different methods are applied for this task: Support Vector Machine (SVM), Naive Bayes and Variable-length Markov chain. All these methods use only sequence information to classify a residue as metal binding or not. Several feature sets are employed to evaluate impact on prediction results. We predict metal binding sites for mentioned amino acids at 35% precision and 75% recall with Naive Bayes, at 25% precision and 23% recall with Support Vector Machine and at 0.05% precision and 60% recall with Variable-length Markov chain. We observe significant differences in performance depending on the selected feature set. The results show that Naive Bayes is competitive for metal binding site detection.

MetalDetector v2.0: predicting the geometry of metal binding sites from protein sequence

MetalDetector identifies CYS and HIS involved in transition metal protein binding sites, starting from sequence alone. A major new feature of release 2.0 is the ability to predict which residues are jointly involved in the coordination of the same metal ion. The server is available at http://metaldetector.dsi.unifi.it/v2.0/.

Putative Binding Sites of Dopamine and Arachidonoyl Dopamine to Beta-lactoglobulin: A Molecular Docking and Molecular Dynamics Study

Because of participation in many aspects of human life, and due to oxidation-sensitive characteristics of dopamine (DA) and arachidonoyl dopamine (AA-DA), the necessity of biocompatible carrier to keep them against oxidation is of importance. In this work, we explored the putative binding sites of DA and AA-DA to -lactoglobulin (BLG) as potent carrier. Docking results identified the binding si...

Prediction of transition metal-binding sites from apo protein structures.

Metal ions are crucial for protein function. They participate in enzyme catalysis, play regulatory roles, and help maintain protein structure. Current tools for predicting metal-protein interactions are based on proteins crystallized with their metal ions present (holo forms). However, a majority of resolved structures are free of metal ions (apo forms). Moreover, metal binding is a dynamic pro...

Predicting the Geometry of Metal Binding Sites from Protein Sequence

Metal binding is important for the structural and functional characterization of proteins. Previous prediction efforts have only focused on bonding state, i.e. deciding which protein residues act as metal ligands in some binding site. Identifying the geometry of metal-binding sites, i.e. deciding which residues are jointly involved in the coordination of a metal ion is a new prediction problem ...

A Motif-Based Method for Predicting Interfacial Residues in Both the RNA and Protein Components of Protein-RNA Complexes

Efforts to predict interfacial residues in protein-RNA complexes have largely focused on predicting RNA-binding residues in proteins. Computational methods for predicting protein-binding residues in RNA sequences, however, are a problem that has received relatively little attention to date. Although the value of sequence motifs for classifying and annotating protein sequences is well establishe...
